The 3-2 defeat was the second loss in David Moyes’ first three games in charge.
Yokohama took the lead after just 27 seconds when Marquinhos beat David De Gea at the second time of asking.
United youngster Jesse Lingard equalised before an own goal from Masakazu Tashiro gave United a half-time lead.
Fabio headed home to make it 2-2 just after the break, before Yoshihito Fujita slotted a late winner past De Gea.
